voici un petit récap' de ce que j'ai pu rencontré dans le script dernière version:
- fonction mcq.drop.unreproducible.peptides():

The method refined is not defined. Please choose one in 'percent' or 'refined'

Par ailleurs dans l'aide de cette fonction il est écrit dans la section 'Details':
"For example, consider an experiment including two genotypes, two treatments and three replicates. The total number of msruns is 2x2x3=12. If percentNA=0.3, a maximum 4 missing values per peptide-mz are tolerated. Peptides-mz absent in 5 msruns or more are therefore deleted in both the "percent" and "refined" method. However, a second filter is applied in the "refined" method to remove peptides-mz whose missing values are not equally distributed in the experiment. In our example, consider flist=c("genotype", "treatement"). Since there are 4 different genotype x treatment combinations, only one missing value per genotype x treatment combination is tolerated. Peptides-mz showing 2 or more missing values in a given genotype x treatment combination are therefore removed."
Soit je ne comprends pas bien soit il y a une erreur? pour moi un percent NA=0.3 revient à dire que seuls 3/12 missing values seront tolérées non? vu que 3/12=0.25 < 0.3 et 4/12=0.33 > 0.3
Du coup dans l'exemple, il faudrait prendre 3 traitements x 2 genotype x2 replicats? Ce qui donnerait max 2missing values par genotype x traitement.
Je ne sais pas, je m'embrouille peut être...
2. When Exporting the values of ratio in a .tsv file:

Bon ça semble marcher quand même...surement pas grave

MAIS l'objet créé ne semble pas cohérent car les fonctions suivantes sont dans l'incapacité de s'en servir et cela bloque la suite du traitement en peak counting:

mcq.plot.pvalues(PC_ANOVA, width=0.005)
